This PR includes several bug fixes on top of asreimer's original PR. These fixes resolve issues that previously prevented the program from running correctly.
The code has been tested in the following environment:
There are no specific version requirements for other dependencies.
These changes ensure that the program operates as expected by test 20120307.003.tar.gz datasets.
