From a quick scan of these files, I do believe that all of the functionality is replaced by Nexus, so this should be good to merge.

Proposed changes
Remove the old Perl scripts for job setup and analysis. Also remove a bracket conversion script that ended up in utils (?).
The perl script functionality has been fullly replaced by Nexus and related tools. No current users should be affected + the scripts remain in all the older releases.
I noticed that after this PR is merged there will be no Perl in the repo.
