Inconsistent default arguments between Bioc and standalone BitSeq

If I understand correctly, it seems the standalone BitSeq uses non-uniform read distribution by default while the Bioc version defaults to uniform read distribution.

I think this should be fixed to make the defaults compatible. It would also seem worthwhile to check if there are other inconsistencies.
